Running a bidomain simulation of cardiac tissue contained in a perfusing bath

This tutorial is based on a nightly acceptance test apps/texttest/chaste/bidomain_with_bath
To run a bidomain simulation of cardiac tissue contained in a perfusing bath, we need to make three additions.
Firstly, we have to define the domain
field to be BiWithBath
, rather than Mono
or Bi
.
Second, our mesh elements file has to label each element as either being tissue or bath. The mesh definition in the parameters file defines the following mesh
for which the .ele file now has an extra column, which takes the value 0 for tissue and 1 for bath (see attached, and file formats documentation). Currently, the full overall mesh ought to be cuboid-shaped (see below).
Finally, the XML file can define electrodes, which are used to apply an extracellular (surface) stimulus, ie shocks
This says that the shocks are applied to the surfaces x=xmin and x=xmax (xmin and xmax will be computed), hence the reason for the mesh needing to be a cuboid shape, so that the points satisfying x=xmin belong to a surface. The strength refers to the strength of the first electrode (the one on x=xmin). The second electrode (x=xmax) can be either be grounded or not, if not the strength is chosen so that input-stimulus is precisely equal to output-stimulus.
To visualise, load the results in meshalyzer. Note that phi_e is defined throughout the domain (tissue and bath). The voltage is technically only defined in the tissue. However for computational reasons and to simplify visualisation, a ‘dummy’ voltage with a value of 0 is given for each bath node. This should be clear when visualising the voltage.
